You will have to repeat this every time you upgrade to a new version of Knots for custom parameters that aren't in the Knots configuration UI.
SSH into your Start9 server and issue the following commands to add custom parameters to your bitcoin configuration.
Replace the version of Knots in the path as appropriate
It is a good practice to make a backup copy of your configuration template
sudo cp /embassy-data/package-data/volumes/bitcoind/assets/28.1.0.2/compat/bitcoin.conf.template /embassy-data/package-data/volumes/bitcoind/assets/28.1.0.2/compat/bitcoin.conf.template.original
sudo nano /embassy-data/package-data/volumes/bitcoind/assets/28.1.0.2/compat/bitcoin.conf.template
Add a section at the bottom.

Save the configuration (CTRL-O to save, CTRL-X to exit)
Restart your Knots service using the UI
Verify that your change to the template has been applied as your bitcoin startup configuration:

sudo podman exec -it bitcoind.embassy bash
less /root/.bitcoin/bitcoin.conf
